It's not LyX, it's the fonts that are used by LaTeX.  Adobe doesn't play
nice with Type 3 fonts (stupid Adobe; but if you print it, it's fine) so
you must use Type 1 fonts (times works).  In addition, if you want to
make mathematical equations come out right, you should google a bit
about the issue and get the fix for dvips.  A lot of people have written
about this, so you should find something.
